it could be your second gear syncro is on its way out. I used to have a 3000GT auto so didnt have that issue. now i Have a 2006 Mustang and sometimes i get that hard second gear too. apparently its a known issue with these cars. some people say changing fluid helps.

Sounds like a bad solenoid. But if it shifts hard from first to second then from second to third but fine when from third to over drive forth but then shifts a little hard when down shifting through the gears if that is the case might need to change transmission filter and fluid sometimes overfilling the transmission with fluid could do this as well.

it is probably the input speed sensor in the transmission. i have the same problem and that's the cause of it. shifts hard going from first to second then a bit better going from second to third. and from park to drive. but if you put the car in reverse then jam it into drive quickly then it wont clunk lol. if you check the computer at a auto shop it will probably say turbine speed sensor no signal or something like that.

There are many things that could cause this. If it shifts hard or sometimes but not others you can try replacing the fluid and filter. Make sure to replace the filter as some places will only replace the fluid and not the filter. If it is in second gear only, the transmission computer has detected a malfunction and set a trouble code.
