A flashing check engine light is an indicator of a serious misfire (usually more than one cylinder or consistent misfiring of a single cylinder). Have your OBDII codes read at auto zone or the like. They can tell you atleast what cylinders etc. are misfiring. This indicates a serious problem with the emissions system. The owners manual states that if the check engine light is flashing, do not drive the car!
the firing order for any civic and every other 4 cylinder engine(unless it has a racing misfiring system installed) is 1 3 2 4
The 2004 Honda Civic has 115 horsepower at 6100 rpm. The engine boasts 4 inline cylinders with a single overhead cam.

The emissions light on a Honda Civic could indicate any number of problems including a loose gas cap. It could also indicate something more serious such as the engine is misfiring.
Your cylinders could be backfiring on you. Bring it on to a mechanic. You could also have problems with your computer. But with a civic my guess is the cylinders.
