I had the exact same problem. I wasn't there when the guy fixed it, but he explained it to me, so this may be somewhat vauge.
There is a metal bar that holds the motor. that metal bar had bowed a little over time and pulled away from the gear or whatever. He said he drilled a hole in the bar and bolted it to something behind it. As he tightened the bolt it pulled the motor closer to the gear.
Well that's how it looks inside my brain from his description anyway.

A 1995 Honda Civic will have a trim on top of the window that can be removed. Once removed, the window will have a spot to slide out of the door. Slide the old window out of the door and replace with the new glass.

Aligning a driver side window on a 1998 Honda Civic requires the removal of the door panel. With the door panel off move the window until it can properly align to the track. Once aligned slide the window into place and reinstall the door panel.
