In most cases, the tradeoff is space (favors the trackball) over precision (favors the mouse).

Since a trackball doesn't have to move from its place on a desk, it can be an advantage where space is at a premium. It is also better for people accustomed to moving thing with their fingers (and especially their thumbs). So instead of sliding a mouse a good way, one can flick the ball and perform the same general motions with less effort.

However, because the trackball essentially involves rolling a ball with (usually) one's thumb, there is a potential to move your cursor the wrong way due to a lack of precision. There is also the problem of keeping the trackball clean. Since even modern trackballs involve mechanics, they can get dirty from use and harder to move properly (meaning they need to be cleaned on occasion) whereas modern mice use solid-state optical sensors to detect movement against a surface, so it only has trouble if its underside gets fouled which tends to happen less frequently. Finally, the general ability to use more of one's arm to move the mouse (from the arm to the wrist and so on) means with proper tuning a mouse can me made to respond more precisely to whatever action is needed. The limited motion range of a trackball doesn't allow such a wide range.

In the end, it is mostly a matter of preference. The pros and cons of each mean neither device is necessarily superior to the other.
