I just had the same problem. I've never had this happen before and had the car years. the battery went completely flat so charged it overnight and then the remote wouldn't work.
Found a website today which got the remote to work, the engine turns over but then the immobilizer kicks in. Reactivated the remote by disconnecting the negative on the battery for 20 mins, then turn the ignition key onto the positon before it starts and reconnect the battery - not sure if this has damaged the immobilisor though. Trying to solve that problem now.
You need to replaced the starter or the alternator.

It is very easy to reset the check engine light on a 2002 Volkswagen Cabrio. The negative battery cable can be taken off for one minute and replaced to reset the light.
