there can be many things that could be wrong. The first thing I would do is take out your toilet and snake from there, if possible try to see if your grade is backwards on your drain pipe. Depending on your snake you are using and what head you are using and if you use down your toilet flange you should fix the problem unless your pipe is broken or back graded.
