Quest items cannot be put away like that. You have to keep it until you complete the quest.
Meridia's Beacon will randomly appear in a chest, after you reach Level 12. So if you find it in a chest which you believed you already emptied, that's where it came from. After that, it is a Quest Item and can't be removed from your inventory except by placing it in its proper place.

In my opinion, the best way to finish off a chest workout is multiple sets of dips to failure. When you cannot do another dip you know you are done. Oh, and don't forget to finish EVERY workout with some AB exercises.
