Absolutely, navy beans (or any other kind of beans) can spoil by soaking in water too long. I personally wouldn't soak them much longer than 24 hours, perhaps a few more hours than that. Once the beans have soaked long enough to soften, they are subject to bacteria and germs like any other soft food, and depending on how much water is left after they've been soaking, they could either germinate or rot, neither of which is desirable if you wanted to cook them.
Yes. They smell horrible and it's no question they are bad. The smell is sour like milk and it's impossible to eat them this way.

2-4 hours is about how long it will take for liquid coffee creamer to start to turn (spoil). At the grocers I work in, anything perishable (especially dairy) that is left out and unrefrigerated for an hour is deemed unfit for sale and thrown out.
