In the twilight, she likely can be seen by her own people, but to the humans, Hylians, etc. she will not be seen as they have been transformed into spirits while she has not.

Okay, so you will turn into a wolf every time that you enter a new area that is in the twilight. Then Zant comes and steals the Fused Shadows and turns Link back into a wolf. After you release the curse, you can talk to Midna to turn into a wolf and back whenever you like. (But not when people can see you.) Hope this helps! ;)
