Grand Central Station & Terminal are located at East 42nd Street between Park and Lexington Avenues. Grand Central Station is the subway station, where you can catch the 4-5-6 (the dark green line, aka the Lexington Avenue Line) or the S shuttle train to Times Square. Grand Central Terminal is the railroad terminal, for trains that are not part of the New York City subway system (like MetroNorth commuter trains).
The train from Baltimore goes into Penn Station. You can catch a shuttle from there to Grand Central.

MetroNorth trains go to Beacon, NY. See the Related Link below for the MetroNorth home page. You will need to select the icon on the RIGHT, the one that says, "Click for lines EAST of Hudson - Harlem, Hudson, New Haven." Select Beacon as your "To" station, and select either Grand Central Station (at East 42nd between Park and Lexington Avenues) or Harlem 125th Street (at East 125th Street between Park and Lexington Avenues) as your "From" station, whichever is more convenient for you. You can buy your tickets online, OR you can buy them at the MetroNorth station. You can also buy your tickets after you've boarded the train, but they will be a few dollars more expensive that way.
You can take MetroNorth Railroad from New Haven to Grand Central Station, and from there you can take the subway to JFK. See the second link for MetroNorth Railroad Schedules. You will need to click the icon on the right, where it says, "Click for lines EAST of Hudson - Harlem, Hudson, New Haven," to find train schedules from New Haven to Grand Central Station. At Grand Central Station, you will need to take the S shuttle train (color code grey) west across 42nd Street, from Grand Central (East 42nd) to Times Square (West 42nd). Then walk through the tunnel that connects the 42nd Street-Times Square Station to the 42nd Street-Port Authority Bus Terminal Station. At the 42nd Street-Port Authority Station, get the Brooklyn-bound (Downtown) A train (of the A-C-E, the blue line). Take the Downtown A train to the Howard Beach Station in Brooklyn. At the Howard Beach Station, you can catch a shuttle (called the AirTrain) that drops you off inside the JFK terminals.

Queen Street station, which is located next door. Queen Street serves trains to the north of Glasgow, but trains to the south of Glasgow go to Central station, so if you end up there you'll have to walk or catch the Subway. Trains from Edinburgh can go to either station.
