Herpes is a contact transmitted disease. That means that you can potentially get it when an infected site touches a non-infected site. Getting herpes in the urethra is not as likely as other genital or oral areas. However, because the urethra is so close to the vaginal opening, and in the males case, is at the head of the penis, herpes in the genital region may also infect the urethra because of the likelihood of contact. Herpes can also be spread if you touch an infected site and touch another area, such as the urethra. Have a doctor or nurse practitioner look at the area when you are exhibiting symptoms. They can also take a blood test when sores aren't visible. Any discharge or other symptoms may be attributed to a yeast infection (both women and men can get these). Talk with a doctor to go eliminate worry and address treatement options.
I don't belive herpes does affect the urethra itself, but herpes can make you burn and or have trouble urinating when you have a break out.
Herpes simplex 1 can live on any part of your skin.

Women's urine is expelled through a small hole located near the opening of the vaginal canal called a urethra. A small tubal system connects a woman's bladder to the urethra.
In males the urethra carries semen from the ejaculatory duct outwards through the penis. The semen is directed from the reproductive organs through the vas deferens tube for semen that intersects with the urethra at the prostate gland. A valve there at the base of the urethra directs the flow of either urine or semen through the urethra and out of the meatus.
