You have to use the Pal Park option which is only available after obtaining the National Pokedex. Even then it isn't trading, you are transferring Pokemon from Sapphire to SoulSilver.
You can 'MIGRATE' Pokemon but, I don't think that you can trade them because the sapphire version is for the GBA and Pokemon Soul Silver is for the NDS.
You have to trade Kyogre from Pokemon Sapphire, and you must trade Rayquaza from Pokemon Emerald.

Either have it as a starter in Pokemon Gold, Silver, Crystal, Soul Silver, or Heart Gold. In Pokemon LeafGreen and FireRed you'll need to trade a Pokemon for it. Also in Pokemon Sapphire, Ruby, and Emerald. In Pokemon Diamond, Pearl, and Platinum you have to trade a Pokemon for it. Hope this helps!
You can get it through a trade from someone who has a Chicorita or Bayleef, or you can trade it from Pokemon Heart Gold or Soul Silver, or Migrate it from Pokemon Ruby, Sapphire or Emerald, but it is only obtainable on those last three games if you trade it from the original Gold or Silver.
You can only get Kyogre in Soul Silver in 2 ways. 1. Migrate from Sapphire to Pearl/Diamond and then trade to Soul Silver. 2. Get it in Heart gold and trade it over from there. You can sadly not catch Kyogre in Soul Silver.
Well, first you have to trade kyogre to diamond, pearl, or platinum through pal park then trade from diamond, pearl, or platinum to soul sivler. Good luck =)
