Several possible issues; most probable is that you didn't seat all of the plug wires completely, second is that you didn't return the spark plug wires to the same plug/cylinder they were on before and third, one of the new plugs could be bad (not probable but I had it happen once). To check the individual plugs, remove and replace the wires one at a time with engine off. Make sure you push them all the way on! To check for a bad plug there are 2 methods. The easiest and MOST DANGEROUS is you can remove the wires one at a time while the engine is running. BE CAREFUL, the voltage on new cars is very high and can give you a real jolt OR WORSE. I use long pliers with good insulated handles (plus rubber soled shoes, don't touch any metal on the car and make sure you aren't standing in water) but YOU ARE ON YOUR OWN ON THIS ONE! The second would be to take one of your old plugs that you know works (albeit not that well) and use it in place of your new plugs one at a time. If you replace a new plug with the old one, and the roughness stops, that would be the bad plug. Take it back and get a new one. A final possibility is that you have bad wires that were disturbed by the plug changing. The easiest way to check for bad wires is to spray water (gentle spray) on the wires at nigh (in the dark). Bad wires and insulation will look like a Christmas Tree!
If the check engine light code is "Random Multiple Misfirings", you need a tune up. Have the spark plugs and wires changed. The loss of power is due to misfirings.
Your engine could be losing power and your check engine light coming on for many reasons. It could be your spark plugs needing to be changed. Your fuel pump or fuel filter could be clogged or starting to wear out, or your engine oil is to low.
I have a daewoo matiz that has low power when the engine light comes on I have changed the spark plugs/leads/distributer cap/distributer/and coil checked the timing changed the fuel filter air filter and it still looses power when the engine light comes on. You have spent a lot of money and you still have the problem. Do you not think it might be time to take it to an expert and have it repaired correctly. You would've been money ahead right at this moment.
Have you run a diagnostic test? You can borrow, rent or buy a code scanner from most auto parts retailers. If the engine light is on it means the computer has a "code" that it wants to report.

It should post a code when the check engine light comes on after initial engine start. Use a suitable code reader/scanner to see what codes have posted, that should give you some idea what is wrong.
A flashing check engine light is indicating an active engine misfire. The misfire is the cause of the lack of power and shaking. It can be caused by any number of problems, but faulty spark plugs, spark plug wires or ignition coils are most likely.
have you changed the pick up coil in the distributer or it could be the distributer itself

Yes, fouled spark plugs can cause engine shaking, and loss or power. I'm not sure about knocking but I'd guess that too.
