It is best to go to a pet shop and get a rabbit/animal friendly disinfectant, but you could also use javex, or most other disinfectants but you have to wait until the hutch is COMPLETELY dry until you put the rabbit back in. You can also clean a rabbit hutch with white vinegar. You can sprinkle a bit of baking soda in the places where is still has an unpleasant odor.
It depends if the rabbit and guienea pig are both males or not.
My guess would be it is a female rabbit. But, if not perhaps he doesn't like where you have put his straw or he is bored. A female rabbit will do this when she builds her nest.

When i got my rabbit, the best hutch to get is a double hutch so they dont feel confined, so they have their own space. When you first bring them home, put it in a little run to get it used to the smells. All rabbits are different, so even though my strategy worked, it might not do for your rabbit. Best of luck
well u can put up a fence around your rabbit cage my rabbit cages are off the ground but i will put a fence around so my dogs wont bite at the feet
It will disorient the rabbit and likely it will try to put it back where it was. If you put something in its 'potty corner' it will go to the bathroom on whatever you put in the corner.

It wont mind. It wont do anything. Actually, rabbits do not like changes, so at least it will be annoyed. If it is really angry, it might choose not to use its litterbox, but instead use the floor, or your shoe, or your bed. Of course, this is assuming yours is a free-run indoor house rabbit, who only is put into its hutch when you are not able to supervise.
The coldest temperature a rabbit can take is 45o F. When your placing your rabbit and cage in a cold temperature, put a heavy cloth over the cage/hutch to prevent cold breezes coming in.
