They mainlly used pintos for their camoflagged coats. Also, they used them because they were easy to catch.
American Indian ponies we usually decedents of Spanish Conquistadors' horses that were abandoned or escaped. They had the blood of Spanish Barb, Arabian, Mustang, or Foundation Appaloosa.

The native Americans rode mostly mustangs because those are the feral horses that roamed the North American plains for centuries. Feral means living in the wild but from domestic descent. Later on in history, the Native Americans traded with settlers for their ponies and horses. The most common breeds were probably Arabian the Appaloosa. Hope that answers your question.
