Depends on the situation and what ''nazis'' are you referring to? Politics and Propaganda aside, they would. As any other army in the world during first half of 20th century, Nazi armies would kill all deserters and traitors.

Specific to the Holocaust, no one was punished, let alone killed for not carrying out orders with regards to anti-Jewish state policy.

Having said that there was a degree of peer-pressure on the eastern front.
