They were not always quiet. The play-within-a-play in A Midsummer Night's Dream, written a couple of years after 1593, shows that audience heckling was alive and well. One unfortunate actor, whose speech unfortunately begins "This lanthorn does the horned moon present" cannot get past this line for the heckling and ribald jokes about all the dirty slang meanings of "horn" (still present in modern slang "horny"), and ends up abandoning his speech and giving the audience a summary.

Yes, audiences were expected to be quiet during a Shakespearean show in 1593. While there might have been some noise like cheering or reactions from the crowd, those attending the theatre were generally expected to listen attentively so they could follow the play and its dialogue.
