Yes, ninjas did wear blue clothes (called shozukus) but in Japanese plays at the time the people who went on set to put props on etc. wore black ( or similar dark colors) and some people thought the people who wore black were the ninjas.

They could be dressed as a farmer, a bureaucrat, a fisherman, etc. If they were on a late night dressed in black sneak attack mission they would probably wear no armor to be as silent as possible. If they were going into a frontal battle I guess they would wear whatever armor was popular and available at the time.
