Well, if u intend to pray you should wudu first, but if you don't then its okay for u to go in. You should make sure though that you aren't wearing inappropriate clothes.

Well it differs from every mosque but most of them keep it in the bookcase without anything above it but another Quran(anything else would be disrespectful) and others keep it on a Quran stand (something looking like an X where the upper is the place where the book is placed and down parts are the legs) as i said at first it differs from every mosque.
