You would need to put goldfish eggs in a separate tank, and yes, you may have to take the goldfish eggs out of the main tank where all the goldfish are, because the adult goldfish will eat the eggs. However, you can just cover the goldfish eggs in a plastic see-through box while being inside of the main tank if you don't want to take it out, just in case you may harm it, and the fish won't be able to eat it.
The fish will eat whatever eggs they can find and then they will eat whatever fry they can catch. It's entirely up to you. If you want to save some fry then by all means remove the adults or some eggs or fry to another aquarium. Just remember that the fry will get larger and you will need many tanks to raise one spawning of goldfish.
On the rare occasion that you have a female fish that is impacted with eggs, there is a very delicate process to hand spawn. I highly recommend that you do a lot of research, and watch many videos on this topic before trying it yourself. If you are not very careful, it could harm your fish.
