Covering most tree's roots will be harmful to the tree. It affects percolation of water down to the roots and also may affect the oxygen in the soil. It may also depend on what type of material you are covering the roots with. For example covering them with a sidewalk made of concrete will be much more harmful than a covering of mulch or grass(turf).
