No, Johnny never wrote any full length song for Avenged Sevenfold. It is very likely, however, that he wrote the bass parts for most of the songs. Please note that Johnny wasn't in Avenged Sevenfold from the start, so some of the bass parts were written by Daemon Ash, A7X's bass player before Johnny joined.
