No, it is doubtful that Obama wants this. What he wants is fair and democratic elections, where the people get to decide their future. Since he believes in the separation of religion and government, he probably hopes Egypt gets a government that respects all religions and does not impose a rigid version of Islam on the people. But that said, it is unlikely that he will interfere in the elections, since Egyptians have every right to determine what kind of country they want.

Egypt is not currently in any state of war. The "fight" in Egypt currently is political wrangling between the Army (SCAF) led by General Tantawi and the Civilian Government led by President Morsi. The fight is over the desires of each group to impose its vision for Egypt on the country and for them to come up with a long-term power share agreement. SCAF is most worried about the possible deterioration of relations with the Israeli Army and an influx of Palestinian Paramilitary Organizations such as Hamas and Islamic Jihad. The Civilian Government, currently run by Islamists, wants to chart a new course and make Egypt a much more religious country than it previously had been.
