In a 1998 Ford Explorer : The RAP module ( Remote Anti-theft Personality module ) is used with your anti-theft system and your keyless remotes ( each vehicle with keyless entry has it's own factory code )
Try turning the ignition on and off about 10 times until the door locks, lock and unlock, then lock with the remote done.
On the inside of the keyless entry remote or sometimes on the back it explains how to do this. I believe you hold the unlock button along with the lock button for 7 seconds near the car. It will explain it on the inside of the keyless entry remote.
1998 Explorer uses a PATS II system with a transponder in the keyhead.

I had a 1998 Jetta, but I don't remember if they had remote entry. If it does, buy a remote entry blank off of ebay. Then, go to the dealer with the VIN and proof of ownership and have them cut and program the key. If it doesn't have remote entry, just talk to a dealer. Like you said, your son has the "Valet" or "Sub Master" key. Take it to a Locksmith and he/she can cut your son a new master. Ilco blank# X203
My understanding is that you need to have it done at the dealer. There is no way of "cloning" an existing remote onto a second OEM one without dealer tools.
No, the door on a 1998 Ford Explorer will not fit a 1992 Ford Explorer.
I have a 1998 2 door Honda civic and mine doesn't have keyless entry or an anti theft system installed, you can buy an anti theft system and install it, but they can be expensive
