Yes, and no at the same time. Presidents are supposed to be in charge of them, but because it is so large it is difficult to control. The things the president can do to control the bureaucracy is to issue executive orders or more informal requests, tinker with the agency's recommended budget, and he can appoint people to head an agency who share his goals and strategies, also he could try to re-organize the bureaucracy but that is very difficult not not likely.
