As part of her character plot, she will abandon you and take some of your materia, and you won't get them back until that part of the plot is finished.
Some source say she steals 'all' of your materia, but from my experience it's a certain amount, and you'll keep any you have over that amount, but if it's below, then she'll be taking it all.

Yuffie is an optional character so theres nothing really change the story, the only not so bad side of not getting yuffie is you wont get the Leviathan Materia.

Yes, it should be sold at a materia shop down the road, as well as you can get master command. I also believe yuffie comes equipped with it.

You're also very ignorant and selfish and only focus on materia as your objective. (This is why she steals from Cloud's party, to get materia from them) But you're not completely bad, you have a hyper, fun and funny side to you as well as a clumsy one at that. So the best advice on being Yuffie is to just, be cheery, annoying and sometimes a pain in the neck! Though, she is more likely to be on the cheery and hyper side than the other. :)
