"Se manquer" is a different type of reflexive verb, and is often used incorrectly by FSL learners.
Je te manque actually means "You miss me" or an informal version of "You missed me?"/"Did you miss me?". It's an informal version, because the user neglects to use the passé composé, and instead uses the present (we therefore infer the meaning).
If you would like to say I miss you, it would be "Tu me manques."
This is a different type of verb, because as you noticed, the subject pronoun and the object pronoun are "switched" in a sense.
