Generally not. The government in Washington was the same one which had, without variation, uniformly screwed the tribes in each and every treaty, and had forced them onto the Trail of Tears.

The only unit east of the Mississippi, north or south, which had organized Indian components was Thomas' Legion of North Carolina. It had four companies of Cherokees from the Eastern Band.

In Oklahoma (which then was then the Indian Territories) there was a Civil War within the western band of Cherokees, over which of the white mens' governments to support. Stand Waite of the western Cherokees was the only Native American general in either Army, and he was a Confederate.

Individual Indians served in many units, north and south. Eli Parker, a Seneca, was an aide to General Grant, and was present at Appomattox, in the room when Lee signed the surrender. As Lee was leaving he noticed Parker and stopped, and said "I am glad to see a representative of the original Americans here today."

Why did the the Five Civilized Tribes side with the Union during the Civil War?

Several of the Native Americans were slave owners themselves. However, most of the Confederate Support stemmed from the fact that the Native American Tribes deeply mistrusted the Federal government. The Federal government had given the tribes no reason to support them, as they had been almost completely disenfranchised at the government's hands. The Union also did nothing to regain Native American support when the war began.
