General Robert E. Lee was the leading general of the Confederacy. He was a Virginian who was a West Point graduate. He was enlisted in the US Military at the start of the war, however his loyalty to Virginia and the Confederate cause led him to be the top general of the South. His main command was to lead the Army of Northern Virginia.
Early in the war. Promoted Brigadier-General of Volunteers after the First Battle of Bull Run in July 1861. Major-General of Volunteers, May 1862. Major-General in the Regular Army, August 1864. Lieutenant-General, July 1866.
When the United States entered World War I the Chief of Staff of the American Army was Major General Hugh Scott; he was replaced by General Tasker Bliss in September 1917; and in March 1918 General Peyton March took the top command. John "Black Jack" Pershing was the field commander of the American Expeditionary Force in Europe. He was also effectively in command of the entire U.S. National Army, as President Wilson and Secretary of War Funston delegated virtually all army-related power to Pershing.
A general is a leader of a certain army. He is the top dog.
The Confederates had a big advantage - Grant didn't know they were there! Then the Confederate's top General was killed, and Grant got reinforcements. This Union win spelt the end of Confederate ascendancy in Western Tennessee.

Robert E. Lee
Confederate General Robert E. Lee was the top commander in the Confederate Army. In early April of 1861 he found his army surrounded and surrendered to US General Grant at the Appomattox Courthouse on April 9, 1861. This effectively ended the Civil War.
Although some military experts of today and of the past might disagree, many people believe the best and most effective Confederate military commander for the Confederacy was General Robert E. Lee. He was the commander of the Confederate force known as the Army of Northern Virginia. Certainly other commanders come to mind in a possible debate on the subject. Some might consider Lee's top general, Stonewall Jackson as the most effective commander for the South. Few can doubt his excellent skills in defeating Federal forces larger than his own forces.

After this defeat, the Confederate armies gained no more significant victories in the West. The Confederate commander Sidney Johnston, killed at Shiloh, was rated as the best General in the South, and his replacement, Braxton Bragg, feuded with other top Confederates, causing bad morale in the army.
Yes, the President of the United States is the Commander in Chief of the US Military
Robert E Lee was commander of Confederate forces. He was the top West Point graduate and a officer in the army when the Civil War started, but his home state Virginia went to the confederacy. When this happened he quit the army and became the commander of Confederate forces. His plantation was taken from him for 90.00 in taxes and it became Arlington national cemetery where the first union dead were buried. He was also married to the granddaughter of Washington's step daughter. They had 6 children. An interesting odd fact about Lee is throughout the war he had a pet chicken with him.
General Robert E. Lee, was the commander of the Army of the Confederate States of America. This did not happen until the last year of the war. For most of the war, the South had no overall commander to coordinate the efforts of its various forces. For most of the war, the Confederates had no overall commander. They were effectively commanded by President Jefferson Davis, an ex-West Point officer, who saw himself as a great General. Davis's performance, both as a notional General-in-Chief and as a President, showed that he had moved up out of his league. Much too late, in 1865, he appointed Robert E. Lee to the top job. By then, Lee could do nothing except stay on the defensive until Grant's superior manpower simply wore him down.
There wasn't one until the last few weeks of the war, when Robert E. Lee was made General-in-Chief. That role had been notionally filled by the Confederate president, Jefferson Davis, who felt his record as a Colonel in the Mexican war equipped him for high command. This was disproved almost from the start, and his feuds with the other Generals greatly slowed down the Southern war effort.
At the first Battle of Bull Run the Confederate commanders were PT Beauregard and Joseph A. Johnston. At the second Battle of Bull Run the top Confederate commander was General Robert E. Lee.
