There is no one answer to this question. Some are named just "random", to honor a past figure in history, some to honor men/women who have contributed to any war effort, or by just having the name of another ship lost in battle. However, the Secretary of the Navy has the final say of what these ships will be called. As of 2006, the Secratary of Navy is Donald C. Winter.

During WWII aircraft carriers were almost all named after famous battles in American history, but the Enterprise was named for a ship of the Barbary Pirate War, and the Bon Homme Richard after John Paul Jones' ship. Battleships were named after states. The US built two large battlecruisers which were named after US Territories - Alaska and Guam. Heavy and light cruisers were named after cities. Destroyers and destroyer escorts were named after naval heroes. Submarines were named after fish. Minesweepers were named after seabirds. Smaller craft usually just had numbers. LSTs were numbered during the war, but after the war were renamed for counties.
