I think you can buy another Chocobo Lure from the kid at the Chocobo Farm, but I'm not sure. I do know, however, that you can fly the Highwind into Ruby Weapon's head on the world map. Ironically, your prize for beating him is a gold Chocobo.

I think the official canon answer is that they go back to wandering the calm lands on their own or return to the temple where all the other chocobos are. They just go back to doing their own. You can get a new one by talking to the chocobo trainer again.
