The symbols they had were placeholders. For instance, M means 1000, the Romans would just infer that there were zeros after that if no other numbers were. In math, the plain and simple zero was not needed, as 1000 + 0 = 1000, 100 - 0 = 100. It wasn't necessary for them to include that zero. (This is before they had all that multiplying and dividing.)
So, zeros were more inferred to be there, they just didn't have an official symbol for it.
