Short Answer: through shrewd diplomacy and little bit of military muscle, President Roosevelt secured rights to the area.

Long Answer:

In 1902, Panama was under control of Colombia and was not a separate country. U.S. President Theodore Roosevelt, hoping to gain influence in the region and commence the canal project there, encouraged some of the more wealthy residents of the area to declare their independence and promised military support. The Panamanians declare their independence in 1903.

Shortly thereafter, Philippe Buneau-Varilla signed, without authorization, a treaty with the U.S., granting construction and administration rights of the canal zone. Subsequently, construction of the canal began.
