Artemis invited them in. At first, only Holly could go in, but eventually the main fairies in the series were invited in.

Artemis Fowl has no memory of fairies, after being mind wiped for the spiro problem. After a series of events artemis is in the fight of genius' where the penalty may be death.

This is probable. I say this because if Artemis hadn't remembered that it was something about fairies, he wouldn't start intentionally searching for them.
At the end of the seventh book, Artemis fowl from the past comes into the future where he finds out about fairies, yet he was sent back to the past with his mind wiped, however he remembered somehing about fairies, which then led up to the events of the first book, creating a circular timeline.

Artemis had installed a camera that could move just as fast as the fairies when they're shielding, so he knew they were coming. Then, he gave Butler a modified version of Holly's helmet so that he could see the shielded fairies when he went the stop them. The fairies weren't expecting this and Butler, also being a large man, got the upper hand putting all but Grub, out of commission.
the opal deception: opal koboi is out of the hospital and she plans to bring humans and fairies together in a battle, so the lep gets holly to ask Artemis fowl to help them stop her. Artemis has no idea who the fairies are because he was mindwiped. they stop the probe opal is controlling and in the end, Artemis' memories are returned to him.
In chapter six of the first Artemis Fowl book a group of fairies try to break into the Fowl manor, Butler obviously stops them very quickly and Artemis makes a deal with commander Root. He would give Captain Short (Holly) back in return for one tonne of gold.
