There is a product called Nature's Miracle that you can but in grocery stores that will help get stains out. Also, Awesome is very good at getting stains out. If you plan to have dogs for a while I would invest in a small carpet cleaner.

Seriously though; yellow grass is dead grass, which means it's been poisoned by the dog urine, try watering it frequently, so that the grass is not as 'thirsty' and will not absorb the urine as readily. You might also try feeding it plant food periodically.
Most likely your fertilizer has a bit of ammonia in it, so that's what is causing the smell. If it bothers you, spread a bit of lime. It's good for the garden and will take care of the urine smell.

What I've learned is that to get rid of the odor you should not use commercial cleaners in your Hoover because some of the chemicals in them may actually make stains and odors worse.
