All you have to do is buy a bypass harness from http://www.installer.com/item/display_item.php?it=70-5513 That should take care of your stock amp.
on mine i had a premium sound system package stock. i had to bypass the stock amp to run the head unit even though i am running it on the pre amp from the head unit. the speaker will notwork unless you bypass the the stock amp.
yes the amp is in the firewall behind the radio and also yes you can replace the factory sub with any 8 in sub of your choice.

no , ther is no fuse . The amps don't go out very often , but they do once in a while . You can bypass by runing new wires to speakers . or buy a new amp . Wires take time but you'll get a much cleaner sound that way!
Look at the back of the alternator, particularly the black plastic cover on the back. The black plastic cover on a 105 amp alternator will have a small opening divided into three parts. The 130 amp alternator will have multiple openings.
