Basically here's what u do when he turns a certain color:
Red: Use Imperalist
Green: Use Battle Hammer
Purple(ish): use judicator
Yellow: Use Volt Driver
Orange: use magmaul
Blue: use shock coil
Also, you may notice that during your fight with Gorea, there are little flower looking things (they're BIG) that have the same colors as i mentioned above, if you hit them in this order, this is what happens:
Yellow (Volt Driver), Green (Battlehammer), Orange (Magmaul), Blue (Shock Coil), Purple (Judicator), and Red (Imperialist).
Then, it will say "Photon Avalanche Activated" (You must hit the flower thingy's that are on the wall DURING your fight with Gorea.) After you kill him, instead of him dying, multi-colered lasers shoot him out of the flower thingys, then, he transforms into Gorea 2 (Yes, you have to fight him.) None of your weapons work, so just run around and wait until your screen says something like "Extreme power source found." Then, go to the bottom of the stage (very bottom) then get the thing that was in the Octolith holder, you now have the Omega Cannon (A.K.A, The "Ultimate weapon") After that, just keep hitting Gorea 2 until he dies (the explosion radius for the Omega Cannon is huge, If you get caught in the radius, you'll either lose a LOT of health or die in one hit.)
The phase 1 of gorea is much harder than phase 2 because in phase 1 he uses tons of weapons. But in phase 2 he only shoots these flaming red balls at you. you or avoid them or shoot them and make them blow up

the final boss in metroid prime is (kinda obvious) metroid prime. BUT! once you kill metroid prime, you have to fight his soul. I believe the only way to harm metroid primes soul is with the phazon beam. He is very hard to beat if you're not an experienced player.
