You get "happiness" points depending what you do with it. Haircuts and massages can raise happiness, as can using items, poffins, leveling up and facing a gym leader. Happiness also goes up very slowly as you walk around everywhere. Don't let it faint, don't go giving it bitter medicine, and don't go storing it in your PC (precaution).
You develop a bond with legendary Pokemon the same way you develop a bond with any other Pokemon, only it's harder. All you have to do is battle with it, grow it levels, feed it poffins, not letting it faint, etc.
Remember, when you trade a Pokemon to another person, it's happiness resets, meaning you will have to get it happy all over again.
You bond with Pokemon by befriending them. Making sure they are at full health, keeping them out with you, and battling with them are good ways to improve friendship. Also make sure to never leave it in the computer.
Mainly walking around with your Pokemon and battling with them alot. Give it a sooth bell and it will make the process faster.
