Go to your stallion and scroll to the bottom of the page. Under reproduction, click 'covering.' Set you price at whatever, since your breeding your own horses nothing will be taken from your account. Check 'private' instead of 'public' under the price box. Type in your username and click 'see the horses.' Check the horse you want to breed's name and click confirm. Then go to your mare and scroll down to reproduction. Click private coverings and your stallions name should pop up. Click the green check mark and if your mare is eligible to be bred, you'll have a pregnant mare.
