You have to save the game near zapdos and if you fail to capture him the first time, just turn it off and on again until you catch him. I would use psychic, flying, and fire on him (but that's just me).

It is recommended that you use Ultra Balls to have even a chance to catch it. Stock up on Potions and Ultra Balls, and you should be able to catch Zapdos sooner or later.
