The boomerang is the dungeon treasure of Inside Jabu-Jabu's Belly. You basically clear a big empty room of basic enemies that can be killed with two hits from the slingshots. It's a pathetic challenge for a dungeon treasure, but oh well. You need to to defeat the boss and miniboss of that dungeon, and it can only be used as a child.

After Zant takes them the first time you have to get them back by entering the Twilight Realm and defeating him in battle.
