You have to train him to about level 55. Use leaf blade on every Pokemon apart from kingdra. He can rip him to shreds. Use a Pokemon, around the same level as
kingdra, that is not a dragon type, with a dragon type move, gyarados is a perfect example.
Or, alternatively, you can go to the sky pillar and catch rayquaza. If you want to use your master ball, because the lati's are not that good, honestly.
I've done both, but still, swampert is the best starter in R/S/E(Ruby, Sapphire, Emerald)

If you are using ruby or sapphire, you will see drought/thunderstorm. then you take the red orb/blue orb and go to the cave of origin and fight groudon/kyogre. You can either catch or defeat it. If you are using emerald, you will see groudon fighting with kyogre. Then u must go to the sky pillar and find rayquaza. After you defeat/catch rayquaza, you will see a cut-scene that rayquaza stopping the fight. When you have defeat the elite 4 you can catch groudon and kyogre.
