If you are using ruby or sapphire, you will see drought/thunderstorm. then you take the red orb/blue orb and go to the cave of origin and fight groudon/kyogre. You can either catch or defeat it.
If you are using emerald, you will see groudon fighting with kyogre. Then u must go to the sky pillar and find rayquaza. After you defeat/catch rayquaza, you will see a cut-scene that rayquaza stopping the fight. When you have defeat the elite 4 you can catch groudon and kyogre.
