You go to your inbox, and next to the messages there is a delete option on the left.
In Facebook there is a notation for new messages. After viewing these messages it is possible to delete them individually or return to the list and delete all. This is done by using the corner x.
Open the messages that you want to delete and use the check boxes to delete the messages from Facebook that you no longer want.

Especially if you never open them, your email system might assuem they are coming from a source that did not have your permission to send you email. You can allow the Facebook messages into your inbox by chaning the settings of your email account.
You can to an extent. After about 20 messages the others begin to delete.
Just go to your settings and block the messages from going to the email

To completely delete messages, you have to delete them one at a time in the archives. There is a site called fbsweeper that will delete them for you all at once. It is much easier than doing it on facebook.
You put your curser over the email you want to delete and press the delete button on your keyboard.
