You randomly run into him. Once you do he'll be on your pokedex and you can track him. It's trick though as every time you enter a town or fly any where he moves. i recommend you got to goldenrod and just keep walking into the city and out to the grass till you run into him.

∙ 10y agoRaikou is found in the Burned Tower in Ecruteak City. After scaring it away from the Tower, it will roam the Johto Region. Its location changes everytime you enter a new Route or area. The only way to monitor its position is to look on the Pokegear Map.
