On 6 Island, you need to get into the Team Rocket headquarters. Inside you can defeat the 2 Team Rocket admins. There is a scientist that steals the sapphire from you earlier. You fight him after you defeat the admins. If you win the battle, he will say "I have no use for it now. You can have it."
Before you can do that, you need to get to the dotted hole. Basically, inside the dotted hole is braille that will read:
Up
Left
Right
Down
