I experienced the same problem with my 2001 Navigator and it was fixed by replacing the pump mount (according to the dealer). Fortunately, it was under warranty and didn't cost me anything. Since I had the dealer take care of it, I don't know how involved the job is but it may also be the solution to your problem.
it sounds like another blend door problem its a pain to replace a dealer ship will charge you between 1200-1400 to replace the door and they want to remove the whole dash..you can do this at home by the way, if you don't mind cutting up your truck a bit. i am thinking about posting a video on youtube to show you how to replace a blend door in a navigator.. ill let you know how that goes...a do it at home will cost around 100 bucks if you do not have the toolswith tools its about a 40 dollar job.
Spray the latch (in the door) liberally WD40 open and close the door many times and then spray with silicone
