First you weaken him, attack the chocobo that you want until his HP is critical, then walk right up next to the weakened Chocobo (make sure you dismount if you're already riding one) with the Chocobo Knight and choose the "mount" ability, the mount will be where the opportunity commands usually are).
You find chocobos in random monster battles (although you can usually catch them in quest battles, too, if they're present). The type (color) of chocobo you find depends on the area and month. (For a chart of where to find chocobos and when, check out this FAQ: http://www.gamefaqs.com/portable/ds/file/937330/53267 (Do a Find for [072] to skip to the section on chocobos).
When you have found a chocobo, make sure you have a Moogle Chocobo Knight (Obtained from Quest "Popocho's Chocobos," requires 2 Animist abilities to use) in your party and include him in the battle.
Damage the chocobo until it reaches Critical HP, but make sure you don't give it any other kind of status effect. If it has another status effect, use esuna/items to cure it. When it is in Critical HP with no status effects, move your Chocobo Knight to a square adjacent the chocobo. A new special command will appear--"Mount." Select this command and then select the chocobo and your Chocobo Knight will mount the bird.
When you finish the battle, your Chocobo Knight will still have the chocobo.
Each different color chocobo has special abilities and you can only have one chocobo per Chocobo Knight. In order to catch a new chocobo, your Chocobo Knight must use the "Dismount" command in battle to release the chocobo (they're still wild, so they will run away when you use this! Be careful!).
Note: While riding a chocobo, your Chocobo Knight will not have access to any sub-ability commands.
Also Note: If your Chocobo Knight changes jobs while he is riding a chocobo, the chocobo will be automatically released and you will have to catch a new one.

You either go to the East or West gate in Rabanastre and then when you have entered either gates you look to your left. There you will see a stable of Chocobos and talk to the moogle/little cute furry monster and he/she will let you rent one for 500 gil.
