You can go to Blackthorn City where Clair is and it will appear eventually, but it is hard to catch so recommended with Pokemon that can paralyze or put the Rayquaza to sleep and bring a Master Ball or Ultra Balls with you. Make sure you bring the HP down quite a bit too before you attempt to catch.
