Cresselia is a roaming Pokemon. After you encounter it in Full Moon Island, it will flee (leaving behind a Lunar Wing, which you'd use to wake the sailor's son up from his nightmare) and it will become a roaming Pokemon (which is like the legendary dogs in Crystal: it will move to random places in the region everytime you change routes). They can be tracked with the Marking Map app on the Pokewatch. It will appear as a flashing symbol which will randomly change places.
If you are tracking a lot of roaming Pokemon at the time, there is no way of telling which legendary Pokemon is which on the Marking Map. If you are in the same place as the flashing symbol, go into any patch of grass or surf and the first wild Pokemon encounter should be the legendary one. Most legendary Pokemon have a special short song/piece but Cresselia has the normal wild Pokemon encounter song. Then, it's purely about luck.

if you defeat Darkrai and you wake up in your home and you go outside, Cressellia will still be standing on the point of sharpedo bluff. Well if you talk to her she will ask if she can join your team. AND you need to have all the seven treasures. Now you may be thinking what are the seven treasures? Well, the seven treasures are seven precious treasures located in seven dungeons called: MT AVALANCHE - WORLD ABBIS - MYSTERY JUNGLE - SHIMMER DESERT - GIANT VULCANO - SKY STAIRWAY - BOTTEMLESS SEA. And in all dungeons there is a boss at the end. And the bosses are: ARTICUNO - GIRATINA - MEW - GROUDON - HEATRAN - RAYQAZA - KYOGRE. You will get the treasure when you defeat the boss of course. And sometimes the boss will join your team!! So back to where we were talking about: you just have to recruit Cressellia and get all the seven treasures. That's all!

It is after the elite four, when you go back to Canalave city (the one west of Professor Rown's lab) you talk the sailor on the southwest of town (house with sign on that side near the pier) he will say his child is suffering a nightmare. Talk to him outside, and he will take you to Cressellia's island. you go there, talk with cresselia, but...it will run away and roam Sinnoh. He will give you something to make an onix evolve into a steelix. Then, go to the sailors house. the boy will be in a nightmare because of darkrai. The sailor will then sail you to new moon or fullmoon island where cresselia is. When you see it, it will fled like mesprit. I have heard that it is harder to catch than mesprit. If you have an action replay, go direcly right and you will find anothr island. You can find darkrai there.

They will say a whole bunch of things and he will take you to Fullmoon island where you wil see Cressilia. It will do it's cry and vanish into thin air. Then an item will be left at the spot and go back to Canalave City and the boy will wake up from the nightmare. The sailor will thank you and now Cressilia will be roaming in the wild in Sinnoh region.
